Use the torque values in DJI's maintenance documentation rather than feel, and never use an impact driver on these fasteners.

One fastener hole in the cover is stripped. Can I go up a size or use a longer screw?

No, and both cures do more harm than the fault. A larger screw splits the material around the hole and a longer one bottoms out and either cracks the boss or clamps nothing at all while feeling perfectly tight. A cover that cannot be clamped evenly at every point cannot pull flat, and a panel that cannot pull flat cannot seal. Replace the cover, and while it is off check whether the mating threads on the aircraft side survived the same event.

I dropped a screw inside the aft bay. Does it really matter?

Yes. A loose fastener in a bay full of wiring and connectors, in the vibration field of a flying aircraft, will eventually find somewhere it should not be. Get it out with a telescoping magnet or tape on a rod, and keep opening panels until you can reach it rather than closing up and hoping. Count fasteners out at the start of the job and count them back in at the end, which turns this from a search into something you notice immediately.

Is it worth keeping a spare back cover on the shelf?

For most operators, yes, and more than any other aft panel. This is the cover that comes off for every other job, so it is the one most likely to be damaged by work that had nothing to do with it, and a lug broken during a harness repair should not cost a spray day. A spare also gives you a known good panel to compare a suspect one against, which is the quickest way to settle whether a marginal fit is really a fit problem.
