If the original fasteners came out with cured compound on the threads, that joint was assembled with it and should go back the same way, with fresh compound of the grade DJI specifies and the old residue cleaned off first. Do not add threadlocker to a joint that did not have any, and do not reach for a high strength grade because you want it to stay put. The wrong grade turns a routine service removal into a heat gun and a damaged fastener.
The new piece will not sit flat until I pull the bolts down. Is that normal?
No. A correct part indexes and sits flat under its own weight before any fastener is tightened. If you have to pull it down, check for cured threadlocker or grit left on either face, a shim or spacer left out of the stack, a fastener already bottomed in a hole, or a piece that is handed for the opposite position. Forcing it flat preloads the part in bending before the aircraft has even landed on it, and that is how a new component cracks in its first month.
