The cover does not rotate and it is not part of the drive path, so there is no balancing implication. What you should do is the normal post-service routine: confirm the motor lead is not pinched, spin the motor by hand for any new contact noise, power up and check for new errors, run the system check on the controller, and hover in a clear area listening at that arm before you go back to paid work.
