Tape shreds break off and travel downstream into the filter screen and the nozzles, and a taped plastic thread can seize solid on a fitting that is much harder to replace than the nut. Keep them out of the general toolbox as well, since threads that get knocked around by wrenches pick up nicks that transfer straight into the fitting.

Should I keep the nuts I take off as spares?

No, and do not let them back into the parts bin. A nut comes off because it was suspect, and the whole reason for a ten-pack is that reusing tired connection hardware is what caused the leak hunt in the first place. The bigger risk is mixing removed hardware with new stock, because a used nut that looks fine ends up on a joint at the far end of a wing at dusk. Scrap them as they come off.

How do I tell these apart from the other threaded rings that end up in the same tray?

Sort by where they came from and keep them separated as they come off. Nozzle and atomizer retaining caps, filter bowl collars, tank lid rings, and cable gland nuts all look broadly similar loose on a bench. Compare thread diameter and pitch against the removed part, count the wrench flats, and look at the flange depth and whether the part captures a gasket. Position on the aircraft settles most of it faster than measuring does.
